A Fusion Portal is a hole in space-time through which characters are taken from one universe and brought into another. These portals show up in various cutscenes, and they also appear in certain levels. When the player encounters a fusion portal in a level, an enemy from a different world will emerge from the portal, after which the portal closes again.

- Prior to version 0.88, Fusion Portals used recolored time portals from Chrono Trigger, like the ones used in Chrono Chaos.
- Fusion Portals can also be seen during MKF's opening cutscene.
